In the Spigot.yml you can find about 3 options to alter the way Hoppers work on your server, you can alter the amount of items they transfer which means you would effectively make them more optimized as they would transfer items quicker.

Would it be possible to please make hoppers go faster? Currently it takes 11.52 minutes (roughly) for a hopper to empty 1 small chest. A small chest, 3 rows with 9 columns, 27 spaces for items, 64 items in a stack equates to 1728 items per 1 chest (using just blocks) and the hopper moves items at 2.5 items a second.

Only 3-4 items every second. But today I created a hopper with 64 items for ONE second! This hopper is usefull only if you want to clear your inventory fast but it will fill the chest below it with normal slow speed. What? Hoppers always move items at a rate of 3 per second. Giving signal to it stops the process. And there is no way to make it go faster. Droppers can be used but they are much more slower

My suggestion would be, make hoppers move at 16 items per second for items that stack in 64s and 2.5 items per second for unstackable items like armor and the like. Location: what do you mean lost?
